Achieving high-resolution single-cell segmentation in convoluted cancer spheroids via Bayesian optimization and deep-learning

Accurate quantification of drug responses in 3D tumor-immune co-cultures remains challenging because complex spatial architecture and cellular heterogeneity limit the interpretability of bulk viability assays. Here, we present MorphoNavigator-3D ('Morphological Navigator in 3D';MoNa-3D), an automated framework for high-resolution, annotation-free single-cell analysis in complex 3D co-cultures. The approach integrates optimized live-cell staining, deep learning-based segmentation, and Bayesian optimization (BO) to adapt end-to-end image-analysis workflows across diverse experimental conditions. MoNa-3D was applied to clear cell renal cell carcinoma (ccRCC)-immune cell 3D-spheroid co-cultures, exposed to PI3K/mTOR pathway inhibitors and immunomodulatory compounds in a high-content imaging-based drug screen. The pipeline was used to extract multiscale phenotypic features encompassing ATP-based cell viability, morphology, nuclear remodeling, spatial dispersion, and immune infiltration. This analysis resolved distinct drug-induced phenotypes: PI3K/mTOR inhibitors promoted spheroid disintegration, nuclear enlargement, and immune exclusion, whereas immunomodulators preserved spheroid architecture and T-cell engagement. Multivariate phenotypic integration distinguished drug classes and revealed intra-class variation, including divergent spatial responses to dual PI3K/mTOR versus mTORC1 inhibition. These phenotypes were consistent with known drug mechanisms, supporting the biological interpretability of the framework. Together, these findings establish MoNa-3D as a generalizable platform for multidimensional phenotypic profiling across complex 3D multicellular systems, supporting applications in drug discovery, tumor-immune interaction studies, and precision oncology.

Morphological single-cell analysis of peripheral blood mononuclear cells from 390 healthy blood donors with Blood Cell Painting

The morphological diversity of blood immune cells of healthy individuals, critical for recognizing disease-related phenotypes, remains largely uncharacterized. To address this gap, we developed Blood Cell Painting (BCP): a high content, high throughput fluorescence imaging assay for peripheral blood mononuclear cells. We generated a BCP Atlas with images of 50 million cells from 390 healthy blood donors, identifying 18 distinct immune cell morphology clusters. A genome-wide association study of BCP-derived imaging-based cellular features revealed 93 significant associations across 30 genetic loci. These loci include genes linked to mast cell function, inflammation, immune signaling, mitochondrial maintenance and circadian immune modulation. We also observed correlations between immune cell morphological features and clinical traits, such as respiratory conditions and healthcare visits related to contraceptive management, potentially reflecting hormonal influences on immune cell phenotypes. As a proof of concept for clinical application, acute myeloid leukemia subtypes were distinguished by BCP. Our study establishes BCP as a versatile method for immune cell profiling to uncover genetic, phenotypic and clinical determinants of immune cell morphology in health and disease.

SpheroidPicker: An Automated 3D cell culture manipulator robot using deep learning

Recent statistics report that more than 3.7 million new cases of cancer occur in Europe yearly, and the disease accounts for approximately 20 % of all deaths. High-throughput screening of cancer cell cultures has dominated the search for novel, effective anticancer therapies in the past decades. Recently, ex vivo 3D cell cultures from the patients own cancer cells have gained importance. We recently evaluated the major advancements and needs of the 3D cell cultures screening field, and we concluded that strictly standardized sample preparation is the most desired development. Here we propose an artificial intelligence-guided low-cost 3D cell culture delivery system. It consists of a light microscope, a micromanipulator, a syringe pump, and a controller computer. The system performs morphology-based feature analysis on spheroids and transfers the most appropriate ones between various sample holders. It can select the samples from standard sample holders, including Petri dishes and microwell plates, and then transfer them to a variety of holders up to 384 well plates. The device performs reliable semi- and fully automated spheroid transfer. This results in highly controlled experimental conditions and eliminates non-trivial side effects of sample variability that is a key aspect towards next-generation precision medicine.

Regression plane concept: analysing continuous cellular processes with machine learning

Biological processes are inherently continuous, and the chance of phenotypic discovery is significantly restricted by discretising them. Using multi-parametric active regression we introduce a novel concept to describe and explore biological data in a continuous manner. We have implemented Regression Plane (RP), the first user-friendly discovery tool enabling class-free phenotypic supervised machine learning.
