RNA Editors Sculpt the Transcriptome During Terminal Erythropoiesis

Selective RNA degradation during terminal erythropoiesis results in a globin-rich transcriptome in mature erythrocytes, but the specific RNA decay pathways remain unknown. We found that deficiency of the terminal uridylyl transferase enzyme Zcchc6 and the 3-5 exoribonuclease Dis3l2 in mouse models led to fetal and perinatal reticulocytosis, an accumulation of RNA-rich precursors of terminal erythroid cells, suggesting their crucial roles in terminal red cell differentiation. Notably, knockout embryos exhibited persistent high-level expression of Hbb-bh1 globin, the ortholog of human fetal{gamma} -globin. Perturbation of the Zcchc6-Dis3l2 pathway in mice engineered to express the human {beta}-globin locus likewise increased{gamma} -globin levels in fetal erythroid cells, suggesting that globin switching entails post-transcriptional mechanisms of mRNA destabilization in addition to transcriptional down-regulation. We cultured human hematopoietic stem and progenitor cells (HSPCs), performed CRISPR/Cas9-mediated knockout of ZCCHC6 and DIS3L2, and observed accumulation of RNA and elevated {gamma}-globin levels in terminal erythroid cells. Our findings reveal a conserved role for the ZCCHC6/DIS3L2 RNA editors in terminal erythropoiesis and demonstrate a post-transcriptional mechanism for{gamma} -globin gene switching, advancing research into in vitro erythrocyte generation and{gamma} -globin stabilization to ameliorate hemoglobinopathies.

High-efficiency HDR in immortalized cell lines by crude rAAV mediated donor template delivery

Owing to low efficiency of homology-directed repair (HDR), precise knock-in (KI) of large DNA fragments is a challenge in genome editing. High-efficiency HDR has been reported for primary cells in preclinical gene therapy by combining CRISPR/Cas9 mediated induction of double-strand breaks (DSB) with delivery of a single-stranded DNA HDR-donor-template via highly purified recombinant adeno-associated virus (rAAV). Due in part to the labor and expense of rAAV particle purification, rAAV-mediated HDR-template delivery has been underutilized used to generate large KIs in cultured cell lines. Here, we report application of crude preparations of rAAV to deliver HDR-templates for the KI of large [~]2kb fragments at various genomic loci in several -human as well as mouse cell lines at high efficiency. Our approach should facilitate experiments necessitating KI of large DNA fragments to tag endogenous loci for visualization and/or conditional protein degradation.

Developmental maturation of the hematopoietic system controlled by a Lin28b-let-7-PRC1 axis

Hematopoiesis changes over life to meet the demands of maturation and aging. Here, we find that the definitive hematopoietic stem and progenitor cell (HSPC) compartment is remodeled from gestation into adulthood, a process regulated by the heterochronic Lin28b/let-7 axis. Native fetal and neonatal HSPCs distribute with a pro-lymphoid/erythroid bias with a shift toward myeloid output in adulthood. By mining transcriptomic data comparing juvenile and adult HSPCs and reconstructing coordinately activated gene regulatory networks, we uncover the Polycomb repressor complex 1 (PRC1) component Cbx2 as an effector of Lin28b/let-7s control of hematopoietic maturation. We find that juvenile Cbx2-/- hematopoietic tissues show impairment of B-lymphopoiesis and a precocious adult-like myeloid bias and that Cbx2/PRC1 regulates developmental timing of expression of key hematopoietic transcription factors. These findings define a novel mechanism of epigenetic regulation of HSPC output as a function of age with potential impact on age-biased pediatric and adult blood disorders.

Challenges And Emerging Directions In Single-Cell Analysis

Single-cell analysis is a rapidly evolving approach to characterize genome-scale molecular information at the individual cell level. Development of single-cell technologies and computational methods has enabled systematic investigation of cellular heterogeneity in a wide range of tissues and cell populations, yielding fresh insights into the composition, dynamics, and regulatory mechanisms of cell states in development and disease. Despite substantial advances, significant challenges remain in the analysis, integration, and interpretation of single-cell omics data. Here, we discuss the state of the field and recent advances, and look to future opportunities.
