Discovery of rhodomyrtone as a broad-spectrum antiviral inhibitor with anti-SARS-CoV-2 activity

The outbreak of new viruses, such as serve acute respiratory syndrome coronavirus 2 (SARS-CoV-2), as well as the emerging of drug-resistance viruses highlight the urgent need for the development of broad-spectrum antiviral drugs. Herein, we report the discovery of a plant-derived small molecule, 6,8-dihydroxy-9-isobutyl-2,2,4,4-tetramethyl-7-(3-methylbutanoyl)-4,9-dihydro-1H-xanthene-1,3(2H)-dione (rhodomyrtone, RDT), which exhibited potent broad-spectrum antiviral activities against several RNA and DNA viruses, including SARS-CoV-2, respiratory syncytial virus (RSV), herpes simplex virus type 1 (HSV-1), herpes simplex virus type 2 (HSV-2), varicella-zoster virus (VZV), human cytomegalovirus (HCMV), and Kaposis sarcoma-associated herpesvirus (KSHV). RDT can significantly suppress viral gene expression and show the low possibility to elicit drug-resistant variants. Mechanistic study implied that RDT inhibited viral infection by disturbing the cellular factors that essential for viral gene expression. Our results suggested that RDT might be a promising lead compound for the development of broad-spectrum antiviral drugs.

ConnectedReads: machine-learning optimized long-range genome analysis workflow for next-generation sequencing

Current human genome sequencing assays in both clinical and research settings primarily utilize short-read sequencing and apply resequencing pipelines to detect genetic variants. However, theses mapping-based data analysis pipelines remains a considerable challenge due to an incomplete reference genome, mapping errors and high sequence divergence. To overcome this challenge, we propose an efficient and effective whole-read assembly workflow with unsupervised graph mining algorithms on an Apache Spark large-scale data processing platform called ConnectedReads. By fully utilizing short-read data information, ConnectedReads is able to generate assembled contigs and then benefit downstream pipelines to provide higher-resolution SV discovery than that provided by other methods, especially in high diversity against reference and N-gap regions of reference. Furthermore, we demonstrate a cost-effective approach by leveraging ConnectedReads to investigate all spectra of genetic changes in population-scale studies.

GraphSeq: Accelerating String Graph Construction for De Novo Assembly on Spark

Summary: De novo genome assembly is an important application on both uncharacterized genome assembly and variant identification in a reference-unbiased way. In comparison with de Brujin graph, string graph is a lossless data representation for de novo assembly. However, string graph construction is computational intensive. We propose GraphSeq to accelerate string graph construction by leveraging the distributed computing framework.\n\nAvailability and Implementation: GraphSeq is implemented with Scala on Spark and freely available at https://www.atgenomix.com/blog/graphseq.\n\nSupplementary information: Supplementary data are available at Bioinformatics online.

SeqsLab: an integrated platform for cohort-based annotation and interpretation of genetic variants on Spark

SummarySeqsLab is a platform that helps researchers to easily annotate and interpret genetic variants derived from a large quantity of personal genomes. It provides an integrated interface to annotate the variants based on curated databases as well as in silico estimation on the effects of the variants. SeqsLab adopts the scalable cluster computing framework, Spark, and incorporates several customized algorithms to speed up the process of variant annotation and interpretation. The key features of SeqsLab include efficient annotation on large structural variations, diverse combinations of variant filters, easy incorporation with a vast amount of public databases, and scalable architecture of analyzing hundreds of human whole genomes simultaneously.\n\nAvailability and ImplementationSeqsLab is implemented with JAVA. The generated annotation will then be stored in Elasticsearch for real-time query and exploratory analysis. SeqsLab can be accessed by web browsers and is freely available at http://portal.seqslab.net/.\n\nContactchungtsai_su@atgenomix.com\n\nSupplementary informationSupplementary data are available at Bioinformatics online.
